is it okay to fillet over varnish? will it work? will the fillets not be as strong?

Merely my opinion - the strength will be determined by the weaker of the bond between the wood to the varnish, and the varnish to the fillet, thus extremely weak. I would sand through the varnish to the wood, nice fillet, re-varnish.

I agree with Kinderkin here. Rather safer than sorry. There is a lot of reliance of the integrity of the fillets for strength. After all there are precious few fasteners in this boat.

When you think about it, that would be similar to using varnish to glue a stringer in place. I don't think that would hold very well.
