companionway flange

I'm getting close to installing the companionway flange (inner). The manual (p. 186) seems to show the plywood companionway flange fitted so that the top of the flange is level with the top of the main deck (cabin top). However, some building blogs show it installed lower; level with the bottom of the carlins. The lower position would seem to allow water to drip into the cabin. Am I missing something?
